Advanced FlowJo Training Course

Lecture and practical workshop on site

This advanced FlowJoTM course is designed for participants who already have basic experience with flow cytometry data analysis and wish to develop a more structured, reproducible, and publication-oriented workflow using flowjo software. The course covers efficient workspace organization and sample grouping, systematic quality control, appropriate data scaling, and the critical assessment of single-stain controls and compensation matrices, including post-acquisition compensation adjustments.

Participants will learn advanced gating strategies such as Boolean gating and backgating, as well as how to define minimum event thresholds and distinguish technical variability from true biological heterogeneity. Practical sessions will include batch analysis, sample concatenation, downsampling, dimensionality reduction, and unsupervised clustering. The course also provides guidance on the interpretation and validation of high-dimensional analyses and concludes with the creation of clear, consistent, and publication-ready  figures.

Target Audience: TransMed Fellows who already have basic experience with flow cytometry data analysis. Experience with FlowjoTM is required. Bringing own laptop and FlowJo dongle is appreciated but not mandatory.
